Well I'm ordering my S3 HE (Thanks to my girlfriend, that was my present for our year and a half. ) in a few days and I would like to make sure I have this correctly.
The motor and heat exchanger have a separate cooling system, right? Like they never come together, they're 2 standalone systems?
I want to flush both, and I read how, and it seems straightforward.
Anything else I should know?

yes you are correct. they are seperate. i run water with a 2 bottles of water wetter in my H/E and i run a gallon of dex, 2 bottles of water wetter aand the rest water in my engine. when you run your heater hose be sure your bends are nice and flowing, no kinks. good luck

How do you flush the stock HE system? I know how to do the motor but not the HE system. Is there even a drain?

-remove the cap from the intercooler filler neck, then raise the front of the vehicle and support with jackstands.
-detach the hose to the intercooler pump and let coolant drain.
-reconnect the hose to the pump, then lower the vehicle.
-remove the passenger's side headlight housing.
-unscrew the bleeder screw from the the top of the intercooler.
-add new coolant to the filler neck until coolant flows from the bleeder screw hole, replace screw and tighten.
-continue to add coolant into the filler neck until bottom of filler neck.
-detach the hose to the intercooler pump and let coolant drain.
-reconnect the hose to the pump, then lower the vehicle.
-remove the passenger's side headlight housing.
-unscrew the bleeder screw from the the top of the intercooler.
-add new coolant to the filler neck until coolant flows from the bleeder screw hole, replace screw and tighten.
-continue to add coolant into the filler neck until bottom of filler neck.

I guess mine could sit in the garage also. I do have a 2009 Silverado 1500, but once in a while I will either, A) Drive it, usually if the streets have been plowed good. Or, B) Start it up for 30 minutes or so.
I hate leaving it just sit there. I only drive the truck when it's real nasty out of if it hasn't been plowed.

Be ready for a couple of things
1 with your car being a few years old like mine those factory hose clams will be a PITA to get off.
2. if you completly drain your HE cooling system its gona take awhile to refill it and get all air out of the system. Here is how it did it (first time I had ever done this and couldnt believe it worked lol.)
Once you have everything put in and are ready to fill the system take the vent bolt out of the top of the factory H/E. Fill it with new coolant mix slowly....the slower the better. Once you have coolant in your filler neck start the car. You should see the coolant move in some way( not just vibrating) but moving up and down the filler neck. If its not moving your pump isnt working. You can do a search for that on this site, lots of info about it here.
Ok if all that is good here is the part that isnt much fun but it got all the air out of my system. Stand in front of the car and put your mouth on the filler neck (yeah I know lol) take your right hand and cap the filler neck vent. Blow into the neck and if theres any air in the system it will come out of that vent bolt. Shouldnt take much if you have any air in there, just make sure you put that vent bolt back into the factory H/E.
