From what I've read, and have been told, you can pretty much do any bolt-on and maybe a few "major" upgrades (unsure about which ones). The delaership has to prove that the modification did infact cause the malfunction on whatever is being worked on. So say you put a CAI (Cold Air Intake) on and the MAF went bad. They'd have to prove that the CAI did that!

Magnuson Moss Warranty Act
US Code - Title 15, Chapter 50, Sections 2301-2312
