The honest truth is I don't have a lot of answers to many of your questions. Like I said, we now have to start asking SCT what all the tune does (or doesn't) and how and where it can be modified. It's Saturday, so we probably wouldn't be able to get any answers until Monday.
Trust me, I know what the questions are...
1. What does the flash do exaclty?
2. Speed limiter removal?
3. SAI overwrite?
4. included in Advantage III to tuner shops?
As for what car it works on, thats an easy one. It is for the 2005-06 manual transmission L61 Cobalts. And as far as Garrett is concerned, thats it. Yes, it will physically fit an automatic, and it will even work. But your trans will need some tuning, and that part may not yet be available until Advantage III gets the Cobalt update. It will not work on the 2007 cars due to the different ECM computer they have. It would physically fit, but you wouldn't have a tune. If HP Tuners ever gets off their ass, you should be able to tune it soon.
SAI hardware would be completely deleted as a result of installing this kit. I doubt the SCT flash removes the software for it. So if you have SAI, this kit alone will PROBABLY (emphasis) not remove it from your ECM. However (light at end of tunnel) we will be investigating how to turn off SAI next weekend at the CED meet using the steps outlined in the SAI thread recently. Assuming it works, not only could you do this kit without issue, but you could also do simpler things like just an intake or exhaust header.

I forgot to answer one of the earlier questions about which method of tuning I think is best, flash of piggy back. And I say, both together. I really like what I saw on the Hahn LE5 car with this kit. They flashed the stock ECM to simply be piggy back friendly, and then did the actual fuel and ignition tuning on their piggy back. That was good stuff.
You take away everything from the stock ECM that holds you back. Remove SAI (if you have it), change the speed and torque limiters and fuel cut-offs, and most importantly, get rid of that stupid GM Power Enrichment crap (the biggest problem for the piggy backs), along with anything else that might throw a CEL. Then, tune that bitch with your piggy back, with your lap top sitting right next to you.

That's actually my next question. Does anyone find that feasible? I'd rather get an s/c just for the fact that IMO it'll sound better than a turbo with an auto and I hear it's a bit safer for the stock internals.

The supercharger issue all comes back to whether or not the SCT software would be available to tuner shops. So we need to wait and see on that one.
As for me, I'm waiting too until I can get some questions answered about SCT's product. I'm planning on calling them Monday (I already have a post on SCT's forum) to learn a little more. I will more then likely...

2. Find a local shop that has it (there already several SCT shops around Chicago)
3. But and install the kit, and then immediately go to the shop for a trans tune.
I could get it right away, but I don't want to put it on until I know I can tune the trans.

Hey halfcent. Are we going to have the ability to tune these cars ourselves? i dont need someone at a shop 200 miles away to tune my car. im going to want to make changes constantly for what im doing, be it DD/autox/drag.
I like your idea with using both a piggyback and SCT. It gives you the ability to tune for MAP and the AEM FIC would be perfect for it. You can then make changes to your tune any time if SCT wont let you. Althought thats an extra 400+ bux for the FIC.

With SCT alone, you will not be able to make tuning changes yourself. You would only be able to do it via one of their shops. Which is another reason to do the stacked approach. Just go to the shop one time to get it set up to be piggyback friendly, and then you can tune your piggy back yourself endlessly.

Garrett's own web site publishes this:
Stock
HP 136 @ 5500 rpm
Stock 139 lbf/ft @ 4000 rpm
Garrett Turbo Kit
198 @ 5000 rpm
219 lbf/ft @ 4000 rpm
As you can see, they stopped measuring HP at 5000 RPM, so there was still 1500 RPM to go, so you are looking at the low 200's, probably 220 at least.
And that's a great place to start. You get Garrett's warranty on the product, and then you can start playing with it for higher boost levels.
Stock

220 or so on low boost is excellent to start out with. Get some internals done and put it at about 15psi to see that thing haul!
Now I know this has been said before many of times, but wasn't it the SAAB intake manifold that fits on the 2.2L?
Could see someone trying to up the boost and blowing that wide open...not like I haven't seen that before...

Yes, the Saab manifold does fit the Ecotec, but I don't know about the throttle body.
My plan (plans, they always change) is to start with the kit alone, and then pick up a Hahn Street Race Sheetmetal intake manifold and get a new charge pipe made (probably by Hahn again) to connect it.
