It's GM's fault. LOL
The issue was that flashing the ECM caused it to erase all learned running data. Things like TB control, fuel trims, etc. This happened because GM updated the operating system from the OS that was on the car when it left the factory. Because our tunes start with the latest code from GM, he got the new OS installed, and the ECM flushed the learned data. After driving it for a little while, the car re-learned everything and is OK now.
The same thing would have happened had he brought it to the dealer for the latest flash.
In my experience, it's rare for this to happen (e.g. less than 5% chance) but it does happen from time to time, particularly on the 2005 2.2 cars it seems, they must have made some big changes to the OS.

dam.. i think i am gonna have to hobo it and start collecting cans and finding whatever money i can so i can save up for a tune. i have a 2.4L with full exhaust (header,downpipe, dual split to twin race mufflers) and a CAI. i need to get more HP and do an O2 delete cause i get P0420 about every 2 days or so, so i have to clear it a lot. if thats not bad enough, i get the stupid e-mail from onstar with the red exclamation mark saying it needs to be fixed

It is like $300 for the tune.
You have to make a deposit for the programmer computer they send, which is just insurance, but you get it back when they get it back and see it is not damaged.
When it arrives, you plug it in under the dash. It is like a printer cable plug in.
The computer turns on by touching the screen and then you tap where it says to download.
It takes 10 minutes and lets you know when it is done.
Remove it, and then ship the computer back.
You then get your deposit back.
I hear it gives a hair over 10hp and 4.5lbs torque on a stock Cobalt 2.2, I could be wrong.
It is a little more if you have many bolt ons.
The program can be reverted, but you need to buy a programmer which is like $500.
It can keep a few different tunes on it, stock and modified.
