your right i forgot simple air restrictions are huge on f/i engine.
but i do have to disagree with your statement of the cylinder walls they definitely go at around 400 friend of mine had to get the darton sleeves cuz he blew his to pieces at around 400 hp. currently at 500.
edit- btw just checked the build book again. says replace the cylinder liners at 400.

turn up the boost a bit...keep an eye on your afr....i was tuned for 10psi...im currently pushing 13psi...but i think i can go a bit more as my afr's were around 11.4-11.6 at WOT

i would go with pistons and rods, 2.4 manifold then 3" exhaust... in that order... it is said that the 2.4 manifold will give you up to 12 extra hp on a stock cobalt, i am not sure if this is true or not with your turbo set up but it might be worth looking into

What size turbo are you running and how much torque are u make? Mostly wat breaks rods is torque. I've been running my car for over a year now making 298hp and 239tq and has never gave me a problem. im running a 35r journal bearing.
