do you have yourself a multimeter... test the subs and see what impedance (ohms) they read
also wiggle the ground post on the battery and see how loose it is. the stock cobalt terminals are pretty weird so if the ground is loose that might be what causing it to go into protect. a loose power terminal may also cause it but more likely to blow the fuse

i was having similar problems and it was all in the STOCK BATTERY AND STOCK TERMINALS. upgrade with a bigger battery and some new terminals after you have checked out all of your connections and checked to make sure the speakers are not blown. god this audio stuff sucks sometimes.
