Problems after changing battery

Problems after changing battery
I changed my battery on Monday, and when I hooked the new battery up the radio, key fob and sunroof don't work, everything else seemingly runs fine. Ok no big deal, I can still get places and I can look at it when I'm done with finals and whatnot, well now I got a bigger issue. I have to lock the car on the inside now the fob is not working so it sets the alarm. Well when I went to drive to work today, the alarm went off when I unlocked the door. So I figured I needed to start the car, car started alarm still kept going. I immediately go and unhook the battery. Leave it set for a second then put it back on and the alarm keeps going. So I needed to get to work left the batter unhooked and caught a ride to work. So will leaving the battery unhooked solve this? Or is something major gone?

The security light was on. I came home though and hooked the battery up and the alarm stayed off. That was a welcome relief! Then I had the time and found in the fuse box under the hood 2 blown fuses (I had only checked the fuses by the passenger seat). Replaced them and everything runs good!
