I have an Injen CAI and never had this problem untill I installed the 2.4 intake mani then I got a slight rub on one of the tubes and had to cut the coupler for the throtte body so it would sit about an 1/4 in lower. But in you situation I don't belive you should have that problem I would suggest checking all the couplers to make sure the tubing is hooking up nice and tight and you have a snug seel especially the coupler to the throttle body and see what that does.

Talking

When I had my GMPP installed before I supercharged it seemed like I could tell it was sticking up a little as well. It is the airbox to hood seal pushing on the hood liner causing the issue.
