Water in drive floor and storage compartment!

So after my Cobalt had been sitting for a little while I got in it and found that the driver floor is soaked and the little storage compartment at the drivers left knee is completely full of water. Anybody else had the problem? What did you do to fix it?

Driver side sunroof drain tube. pull off the a pillar, sun visor and lower the head liner. The tube will probably be seperated from the sunroof assembly. Take the silicone and put it on the tube and slide it back in the rubber adapter

I've been somewhat ignoring this problem but I don't have a sunroof. Only have a small wet spot on headliner above pillar after a day + of solid rain and have had the small compartment filled a small amount.
